Basically, most of the basic changes that we make to the ASA are to the standard CLI options. Most of those options can be found in the CLI, but you need to take the time to understand each one, and be able to evaluate what is necessary to be configured for your environment. A lot of the things that are available in ASDM are new features or enhancements which you will have to figure out how to use from the CLI.
You can use the Shipper's or Syslog as long as it is available on the device. For example, if you are connected to a monitoring server or another device that has Cisco support for this, then you can use either one to log events from the ASA. The difference is that, with the Shipper, the message is encrypted and then sent to the server, and with Syslog, the message is sent without encryption. Both of these functions are available in ASDM.
The main difference between ASDM and the CLI is that the CLI is best used to configure the ASA, and if you aren't sure what to configure, you need to refer to the CLI. When you are configuring a device, you will need to refer to the CLI to find out what to configure. This is because, without context, the CLI is not as helpful to you as it would be if you were at the keyboard while configuring.
