In total, we detected 3,764 DEGs between treatment groups, of which 2,728 were detected by the Ion Torrent platform and 936 by the Illumina platform (Additional file 16 : Figure S10). The scatter plot of the log2 fold change for the DEGs between two groups detected by the platforms illustrates that Illumina detected many more genes with low fold changes (both positive and negative) than Ion Torrent (Fig. 3C and Additional file 17 : Figure S11). When we inspected the DEGs further, the majority showed high fold changes (mostly between 10 and 100), which indicates that, unlike the fold-change distribution of false positives, the fold-change distribution of differentially expressed genes is tightly concentrated around the origin for both platforms. Surprisingly, the distributions of the fold changes among all DEGs detected by each platform differed between platforms (Fig. 3D).
